So, I've been going through the book and I have a few questions about Mastery
Mastery is Introduced on page 45 and tells us 1)Pokémon can have up to a maximum of two Mastery, each representing a spendable token usable when using that Pokémon that refreshes each session.
2) A Using Mastery Grants can do 2a) ReRoll 2b) Evolve
3) Mastery Can be Purchased at any time.
So far so good, but then
If We look at the summary on page 46 we see the "Quick Reference"
"Record one Mastery on the starting Pokémon’s sheet."
So when making a Pokemon they start with 1/2 Mastery (or at least your Starter). But Mastery is supposed to "Refresh" in between sessions. So my questions are
Refresh to what? The 1 default starting Mastery, or the Maximum Mastery?
If I Buy and then Use a Mastery, do I get that Mastery back when Mastery "refreshes each session" or is it gone forever?

Mastery is referring to the number of Mastery tokens the Pokemon gets every session. The tokens refresh each session; the score a Pokemon has in it does not.

Doesn't the "score" represent how many "Mastery tokens" the Pokemon gets each session? How can they both refresh but not?

Sorry, let me try and give an example.
Let’s say that your Joltik starts with no Mastery. After a session, you use 2 EXP to buy them 1 Mastery. This is the “score” - it does not go down. The score, the “Pokemon’s Mastery”, never “refreshes” or goes down under normal circumstances. (Barring a respec, but most of those are for evolution, so that wouldn’t happen very often.)
Now, having bought one Mastery, the Joltik will always start a session with one new Mastery token to spend. When the game says “spend a Mastery”, “spend Masteries”, or “refresh Mastery”, it is always referring to the token, not the score a Pokemon has in that.
The two terms being close is admittedly a little hard to grasp even after a few rewrites. I never did figure out a way to differentiate the two cleanly. But it’s similar to how you could say “Hitmonlee’s HP is 107” in the games and be referring to its max HP value and not its current HP!
TL;DR, they do not both refresh, only the tokens do. I hope this helps.

Ok, that makes more sense. But what about Spending Mastery to Evolve? Let me give an example.
I catch a Caterpie, and at the end of the session I spend 2 xp to give it a Mastery "score" of 1.
Next session my Caterpie starts with the Mastery Token. Since it is a Caterpie, I spend the Mastery Token to evolve it into a Metapod.
At the start of the next session, would the Metapod get that point of Mastery back, or does Evolving burn away the XP spent on evolution?

The reason that you can spend to evolve is actually because you’re considered to have earned “the right to evolve if you want” when you buy that Mastery. Originally, in B2 or so, I had written my way into a corner because I had written that you could evolve on buying a Mastery, but had forgotten to account for someone buying the Mastery and then wanting to evolve later! Spending the token to do so is simply a way to allow people to have a simple, dramatic trigger to evolve after buying it. By the way, thank you for asking in such detail. I’m sure someone is going to find this looking for answers and it’ll save them a ton of effort lol

I still have some things I'd like to ask though. (I'll be referring to the tokens as "Mastery Tokens", to the score as "Mastery Level" and to the max Mastery Level as "Mastery Cap")
When purchasing a Mastery Level, do I get a Mastery Token with it? So can I just buy Mastery Tokens whenever if my Mastery Level is at its cap?
Also, let's say I have a starting Pokémon, so it starts with Mastery Level 1, and it doesn't have I Choose You attached to it. So I have a Pokémon with Mastery Level 1 and Mastery Cap 2. Does nothing happen other than the eventual evolution? Do I get a Mastery Token right then, as suggested in the earlier question?

1. Each level gets you one more token that refreshes at the beginning of every session. However, you are also allowed to purchase a Mastery Level, as you put it, mid-session. In this case, you automatically get the token that you would have gotten at the beginning of the session to spend immediately or as you please during that session. 2. This misunderstanding is resolved with the knowledge that you can evolve as long as you have the appropriate Mastery Level at any time as long as you spend the token and say you'd like to evolve. In your example, let's call it a Squirtle, you had a Squirtle that started at 1 Mastery Level. At some point, you bought another level, but at that time, it was still a Squirtle. Now it's a Squirtle sitting at 2 Mastery Levels, at the cap. This hypothetical Squirtle has "earned" the ability to evolve into a Blastoise whenever, as long as it goes through the Wartortle stage first. The next time you spend the Mastery token, you can choose to evolve into a Wartortle. At any time after that, you can choose to evolve again while spending another token from your pool. For pacing, I would suggest not doing this in the same episode in most cases, but RAW there's nothing stopping that, either. And, to be perfectly clear, if you're evolving using Mastery you already bought, you don't need to spend more EXP to do so. It's literally just invoking the right of the level you already attained.
